Yes. Canvas re-encode drops tEXt/iTXt chunks that store ComfyUI and A1111 workflow strings. Re-check with the metadata checker if you need confirmation.

Will my PNG stay transparent?

PNG alpha is preserved through canvas export. Pixel data is visually the same; only metadata blocks are removed.
